Apparently, there's some confusion on this point, so, as a public service, I'm here to settle the matter.
The toilet paper goes on so it goes over the top.

Is there an actual advantage to this? I've never cared one way or the other.

The obvious advantage (replete with truthiness) is that it is right!
(Don't go getting logic in my rants! Okay, actually there are a few advantages, but they're relatively minor, admittedly. Maybe someday if I'm really hard up for a blog topic I'll write about them.)
For me the advantages are usually related to the setup of the bathroom. The toilet is usually fairly close to the toilet paper holder, and often placed awkwardly. Most of the time this is a struggle for me to catch hold of the end because 1) I'm a klutz and 2) I'm fat. I can't easily turn, or shift to get to it and it's just easier for me to roll the paper around to where I can get it if it's over the top instead of down the back. This is especially true in the middle of the night when I'm half asleep and fumbling with the roll. :) I just seem to be able to control how much comes out better, and to be able to reach the end easier.
